Two comments on the roads closed in June, then you will do your way J:
1. Transalpina – the road is not physically closed. There are only warning signs at the road entry. You can always go through, however you must be aware that if something happens (accident, or you get lost or stuck somewhere) you may have to pay for the rescue as well as there will be very high fines to pay, as a minimum.
2. Transfagarasan – the tunnel is closed and there is no work-around. It would be a pity to ride up-there from South (the tunnel is very close to the peak of the road) and then to be forced to ride back another 150-200km.
If you still want to push your luck and do Transalpina J then I suggest the following itinerary:
Zagreb => Belgrade => you have a breathtaking scenery of the Danube crossing mountains from Serbian coast between Donji Milanova and the customs with Romania => Drobeta Turnu Severin => Craiova => then on 65C up to Horezu => shortly after you enter Transalpina at Novaci => you ride Trasalpina from South to North => you finish Transaplina at Sebes => Sibiu (for me the second most beautiful city in Romania – must spend one evening!) => then from Sibiu you go half-way upwards on Trasfagarasan on the Northen part (the most spectacular part, the Southern part is much less nice) and you stop one night at Balea Lake (the tunnel is right after continuing downhill towards South) => the morning after you go all the way back to E68/DN1, turn right heading Brasov (for me the most beautiful city in Romania!!) => visit Brasov old town and meet Dracula + other siteseeing (like Rasnov fortress)=> then Bucharest => Constanta on the Black Sea => Istanbul.

Then from Bucharest to Constanta you have 200km full highway.
Out of the above, I would spend one night at:
· Sibiu
· Balea Lac (if you cannot make it in one day from Sibiu => Transfagarasan upwards to Balea Lac, have lunch there and a small walk => then ride the same road back and arrive at Brasov in the evening same day)
· Brasov
